2-3 readiness Codes with OB2 Diagnostic

I am trying to clear my readiness codes from my car I do not have a CEL. I have a Full-Race Downpipe with a Defouler and I had the 2nd O2 sensor turned off but now when I turn it on i get 3-5 readiness Codes where before I was getting only 2. I had it to 0 but it went back up to 3 after I checked it today. I am out of ideas what it could be if anyone could help It would be much appreciated.

Yes I finished my tune a couple years ago and hate to bother him for something that I could fix.

I wouldn't know where to start, but if he did the tune.... I would send him the info.

Yea I am lost on it. I followed what Hondata put on there help page and followed the owners manual on the matter to get the readiness Codes to go away.
just hoping someone ran into this problem I just put the Defouler in and turned it on a couple days ago.
