If you don't have a 9th, or 8th, Si then the 10th Si is the best there is for a fun practical car. I'd be interested in adding it to our fleet if it came with Sensing but as it stands there is no compelling reason to upgrade.
Has shake been there since you got the car?
1) Is your TPMS operational? Are tires the proper size, balanced, and properly inflated?
2) Has your suspension or a wheel been damaged?

Any Dealer/Service Mgr "worth his salt" would have touched up a scratch if you showed it to them in a reasonable amount of time. Unless the car was brand new it would be unreasonable for you to expect a paint job (on the full sill). Anyway get a touch-up kit from them and do it yourself.

Usually the Flashpro wouldn't be connected unless you were tuning. As Webby said 28 mpg is reasonable - 1 mpg less than EPA combined.

Not sure but I think dual mode is "new school" - the ECU decides what's needed -- You're likely fine. After a few days of no issues (lights flashing & error messages) reconnect the amp and see what happens.
As long as you don't set the alarm it shouldn't matter as the horn relay doesn't put power to the horn until the alarm is set off or you hit the "horn button".
