we were going to run from the radio side pinouts but decided since we had the speakers out anyway for replace that we just ran 2 sets of speaker wire to the back. We did 1 set from the factory speaker wires to the cleansweep and 1 pair back to the front for each speaker from the amplifier.

Did you keep the factory external amplifier and run the speaker wires after the amp to your Cleansweep? The factory amp is the biggest failure in the Premium system and it should be removed. The factory head unit is unpowered with pre-amp outputs in a differential balanced wiring system. You could run the wiring from the A and B harnesses at the factory amp. The A harness is the input to the amp from the head unit and the B harness is the output to the speakers. You should run the wiring from the amp A harness to the Cleansweep and remove the factory amp. The JL amps are compatible with differential balanced systems.
