I have a feeling that swapping out the stock amp for a higher quality aftermarket amp would solve improve audio quality greatly. Do any of the aftermarket companies make a plug n play amp?

To answer the initial question, as far as I know there is not direct plug-n-play solution.
Let alone even a harness available from Metra or otherwise going the direction that you want to.

So I cheated and made one myself, using the pin out guide provided by immajackuup.

I purchased a Picasso Nano 5 channel amp, and a used Si amp w/ pigtails. Took the Si amp apart to get at the harness connectors
and use that to make a custom harness that allowed the amp to be wired in no splicing, cutting or anything.
This left the tweeters on the stock amp, but that could easily be changed with some component speakers, etc.
Just had to run the power, and stash the, unfortunately large cable harness that I made.
Made a custom bracket to hold the amp under the passenger seat....

...And aftermarket amp + all stock headunit.

Granted I upgraded everything soon after as the amp was "too good" for the stock speakers.
Also got an 8in sub in the stock location. But that's another story.

You need an amp that is compatible with the differential balanced outputs from the stereo, which are made by JL Audio and Infinity. I had the JL XD700/5. You can splice into the wiring at the A and B harnesses at the factory amp and covert the speaker outputs on the A harness to RCA cables to feed directly to the amp. The B harness at the factory amp is the wiring to the factory speakers. You can read about the stereo upgrade I did at this post:

No one makes plug and play harnesses to replace the factory amp with an aftermarket amp. Replacing the factory amp will improve the sound because the factory amp is why Hondas have such lousy sound.

What 8" sub did you get to fit in the stock location? I'm thinking about doing the same thing since I want to upgrade all the speakers (in stock locations) in the future w/new amp.

I put in a Kicker 40CWS82 8".
The problem with the whole setup is that the speaker isn't a direct fit. Besides making a custom bracket
to change the bolt hole pattern, 8 to 4. There was also a lot of dremeling of the rear deck, and one of the "basket supports"
on the speaker itself needed to be removed to clear the latch.

Also needed custom clips to hold the plastic cover in place.

Basically a lot more work than I thought. Unless you're bored, really like just messing around with your car,
or really want a sub in the stock location I don't think I can say this is a good mod.

If you really want to go down that road, I'll post up a template for the adapter I made.
But I have access to a water jet, which made making it from thin sheet metal easy.
Not sure if it would work made from another material.

Photos of the rear deck and some pics of the custom clips.
