I'm looking at all the pieces and I can't really figure out how this thing cools the air going into the intake.

The small silver radiator goes in between the supercharger and the intake manifold, the large black radiator goes in front of the stock radiator, with coolant running between the two. The coolant gets cooled off in the black piece, then travels to the silver piece, and while the air from the supercharger passes through the silver piece, it gets cooled off before going into the intake manifold.
